Currently I have Comcast and am using Vonage (with a ATA box connected to my router).
When Verizon Fios installs will they have their own ATA box connected to the Verizon (Dlink) router or will they connect the phone another way.....?

If you order regular Verizon Phone service, the home's inside wiring will be connected to the FiOS Optical Netowrk Terminal installed on the outside of the home. This is no different than regular copper service, except that the box is fed by fiber.
You could also continue to use Vonage through the FiOS internet connection or any other VOIP provider like Verizon Voicewing.
The regular phone service would still be more reliable since it does not rely on the public internet to transmit phone calls. The FiOS equipment also has a battery backup for phone service, but not for internet (if the power goes out).

Verizon can install the box indoors (e.g. garage) if you ask. They did so at my house. Verizon installed a modem/router that works very well. My old cable connection had a modem which I had to connect to my own wireless router. With Verizon you have one less piece of equipment. In addition, they made sure my laptop connected to the modem and set it up with a password so nobody could tap in to my signal. They also provide a backup battery so you can plug in a standard phone in the jack and still get service for several hours. I signed up for the bundle (phone, tv, internet) and it's cheaper than the cable company.
